One change I made was to delete the "loading notification style" text box in Manage Setting->General. The "loading..." text still appears in the bottom left of the screen, but it's barely noticable now. Plus, it's nice to have something there for the rare times that it takes a long time for AP to load up the next page. (For example, on a message forum the next page could contain some animated gifs that take 10 seconds to fully download).

Adblock Plus is one of the most common add-ons. I used the filter ##*.autoPagerS with ABP and I have successfully removed the green page separator bars as well as the loading notification at the bottom right of the screen while retaining the functionality of the AutoPager.
Users of ABP can (and should) install ABP Element Hiding Helper. That is how I was able to come up with this rule. I'm an idiot and I'd have no idea where to even start to create a filter rule.
